Here are two simple methods I have found useful. (Finale 2012)
1. Measure numbers in boxes over every measure in the score but normal numbering in the linked parts.
2. Page format for 8.5x11 paper for a 3-hole ring binder. Extra margins on the inside so you don't punch holes in the music.
3. Multimeasure Rests, position number below the staff.
